I took my Acura MDX into the dealership after we got a freeze the lights started flashing and the car was not driving the same. They kept the call and did a full diagnostic evaluation and told me the timing belt was off. I replaced and did all repairs recommended. After we picked it up, the car was idling they are now stating that the motor mounts our cracked. Is this something that can happen during repairs?

No the motor mounts would not break during any repairs. These would only wear over time. The mounts are very strong and it would take an extreme amount of force to break them. If they are broken then they must have been cracking over time and they have finally failed.

Do I have any options with the dealership, since they told me the problem, I paid to fix everything they recommended and it's still not running right with out even more repairs? Or not really just have to fix what they say?

I would attempt to make them finish repairing it for free since you already paid to have something fixed. I don't think they will do anything but they may work with you on it.
